I have been keeping the cover on my pool 15' x 48" when not in use. How will this affect the water quality and should I keep the pump going with the cover on?

If your pool is chlorinated, clean, and unused, it will have little effect.

If your pool is used by swimmers, or less than consistently chlorinated, the lack of UV from sunlight will result in the formation and retention of unpleasant by-products from the partial chlorination of swimmer wastes & debris.
