I believe you can use the Aqualink to select a lower SWCG setpoint (chlorine output) when you are in spa mode, so you will still be chlorinating the spa, but not to excessive levels.
Also, if you buy the Purelink system new, controlling a Jandy SWCG doesn't use up one of your auxiliary circuits. I don't know if that's true for an older Aqualink or not (if not, maybe they have a workaround - this is assuming that you're running short of aux circuits - may be a non-issue).
