The short answer is "YES". We just finished installing an 'aqua-trol' (smaller unit) on a new pool with the Jandy control system, everything works fine. Also, we installed the aquarite on an existing pool which has a Jandy power center, the only problem was that we had to change out the chip in the power center to accomidate the poolside wireless remote (his was too old - I think the chip has to be version "M" or later to work with the palm unit)

Didn't Jandy lock everyone from communicating with their controllers? From my understanding, only the older software chips, Version I, J, K, were able to communicate with Goldline, AutoPilot, AquaPure, etc...
Feedback from an AutoPilot customer last year:
"I had a problem with the Jandy unit. They sent a tech who changed out the control board and software to a new version. When it didn't communicate with the AutoPilot anymre I asked the tech why they changed it out. He said, "They're the competition. We don't want our system to work with anyone elses anymore."
I would be suprised if they changed their minds on this.

My appologies, I misconstrued "work with" to mean, 'will the Aquarite opperate, despite he Jandy controller', not 'will it be able to be slaved to the Jandy'.
I seem to recall, perhaps from the 'old forum', the issue of Jandy going 'proprietory' - you were probably part of that thread Sean. I've gotten into the habit of browsing the questor's previous posts (when they are less than ~20 - 30) for any extra info about thier pool -- In this case I discovered that Boscogabby was converting a liner pool from Baq and planning on installing the Aquarite last June, so I assumed that he had the unit and wondered if it would operate despite the incompatability of the software. Having the remote 'talk to' the SWCG is cool, but not necessary for operation (though if I had to physically get up to change the TV channels or volume, I'd be upset after so many years of just pointing the remote at it)
Boscogabby, in response to your follow up ? - yes, the only reason was for the poolside handheld remote, if your chip is one that Sean mentioned, the 2 units should play nicely together.
