My sister is in the process of building a pool and a pool house / game room.

There is a good sized deck / patio. They were planning on putting cool deck on the deck part and staining the concrete patio area.

There are a couple areas where the concrete was not poured level and are holding up to 1/2" of water. These areas are about 2' X 10'.

The builder has offered two options.
1) remove the concrete and repour
2) Buildup the cool deck in the low spots.

Downsides
1) They have been working on this since March and are ready to get the pool done. This will be another delay.
2) Parts of these low spots are in areas that were going to be stained, and not going to get cool deck.

Now for the question. Will there be issues with building up the cool deck such as cracking etc.

Any other suggestions?

I would put up with the delay and have they fix the slab. When my new pool was getting done last year I had a low spot and the PB convinced me the kool-deck would solve it. It was like 1/8", no where near as large. They built it up but still puddles and I hate the puddle, attracts dirt and I really wished I would have made the PB make it drain right prior to kool deck. Also 1/2" seems like it would be too thick for kool-deck and would crack, but I am not a pool deck professional, just judging from my own kool-deck I saw done. I would also think about Acrylic, just slightly more $$ and holds up better they say to stains and cracking as compared to plain old kool-deck. I wish i would have inquired when my pool deck was done about a year ago. (new IGP)
