It is in your manual (http://www.hayward-pool.com/pdf/manuals/Manual345.pdf)under "Diagnostic Displays" in the "Troubleshooting section on page 14:
"Diagnostic Displays
Sequential pushes of the small "diagnostic" button next to the LCD display will cause
the Aqua Rite to display the following information:
1. Pool temperature (xx degrees Fahrenheit or Celsius)
2. Cell voltage (xx.x volts)
3. Cell current (x.xx amps)
4. Desired Output % ("0P" -- "100P" depending on knob position or input from remote
pool automation controller)
5. Instant salinity ( -xxxx ppm or -x.xx grams/Liter)
6. Product name sent to the pool automation control display ("AL-0" which signifies
"Aqua Rite")
7. Software revision level (r1.xx)
8. Chlorinator cell type (t-3, t-5, t-9, t-15)
On the 9th push of the button the display will revert back to the default salt display.
Also, if the button is not pushed for 30 seconds, the display will revert back to the
standard salt display.

Either you did not cycle through all the displays or your software revision does not list output percentage in the display. There have been differences between software revisions that are not always listed in the manuals available.

1st, Never have your secretary do this for you. My pool is 16x32... 3'to 8' depth. Just had this Hayward Aqua Rite Generator with a T-9 Cell installed and the installer doesn't even know how to read the LCD display. My display never has read as it was supposed to do as per the instructions. 1st t-9 never came up to set the Cell type, I got something like a E-3,5,9,15..I assumed this was close and chose the 9.... F, never came up to set it to Fahrenheit, so when 28 came up, I figured it was Celsius..Was right. and set it. This is what comes up and in order that it comes up. It shows what the control knob is set on 1st. I push the Diag. button.

Some of these bottom numbers change, as expected, if left alone. It seems to me if you Posted the proper sequence, I have something is wrong . I hate not knowing how things properly work. It appears that the 3900 which seems to never change is the only thing that matters and I am still going to the Pool supplier every week, Just not buying anything, Which is GREAT....

Nothing is wrong, rest assured. LIke I said, it changes with different software revision numbers and it might not tell you if it is set in degrees C or F or say T-9 with this model.
The complete automation systems which are more advanced also have more advanced LCD displays that give more information . You have a basic SWCG with a basic display that has a bit more cryptic mesages. Many brands of SWCGs don't even give you that much info. All they have are some LEDs and don't even tell you the salt level or just have a dial to set output percentenage. The Hayward units are better than most, IMHO. Anyway, it is all in the manual so if you read it a few times and as you become more familair with the workings of the unit it will all fall into place.
Installers install stuff, they don't operate it and most do not know how to. (Sad but true). That is why you get an instruction manual! You NEVER want to ask a builder for water chemistry or pool maintenance and operation advice! (Also, sad but true! Remember, they build pools, they don't run 'em!)
While you are at it you mgiht like to read this stickly about SWCGs (http://www.poolforum.com/pf2/showthread.php?16849-Minimizing-pH-rise-in-SWCG-pools). It has a lot of useful info.
I would have gone with the T-15 cell on your pool, btw. YOur pool is about 21000 gallons if it is recgtangular (a bit smaller if oval or kidney) so your cell would have been on less with the bigger cell and that would translate into both longer cell life and better pH stability.

I just installed the aqua rite with our new pool and there is a big red warning sticker covering the outlet that says you must "Select the T-cell model in menu before plugging in the cell. Failure to do so could result in improper operation." In your case T-9. For some reason my electrician ignored it but, luckily the default setting was for the T-15, which is what we have and the lcd display is working. The r1.58 is the same on mine and the order is the same as the manual (page 14) and that Waterbear has listed above. The 1st # you see before touching the diagnostic button should be your salt display which is 3900 not -3900. On the door & on the back of the manual it says the level should be between 2700 & 3400. Check your chlorine level it might be high. Good luck
